You can travel to the San Juan Islands via water taxi from Anacortes or Bellingham, a seasonal passenger ferry from Port Townsend, or charter a boat! If you're traveling around Washington's Olympic Peninsula, you can take the Puget Sound Express passenger ferry from Port Townsend to Friday Harbor from late April to late September.
